Does the first generation S line come with a manual transmission? All the ones I've seen are automatic.

Yes - it did, with the "quattro Sport" package (very limited edition!). IIRC, this is the only Mk 1 TT that had a 240hp version of the I-4, rear seat delete, sport buckets, trunk-mounted battery, and the S-Line trim (tho it may not have the S-Lines badges). It was offered with a 6-speed manual.
All others (I'm fairly sure) came with the DSG (S-tronic) transmission - paddle-shift and dual-clutch, so not a torque converter auto. Before you dismiss it out of hand, try it - you may like it.

Got an 05' 3.2 DSG S-Line used & the previous owner had ordered it with some form of package that included an alacantra wrapped steering wheel & deleted the power steering. I had to add the cold air intake, exhaust, coilover suspension & new APR chip but when it's running on 100 octane fuel the little sucker simply flies! Best car I've owned.
