"Folding Top" indicator on 2004 Roadster

I just recently purchased a 2004 TT Roadster, 225HP w/ 6sp manual. I'm loving it so far, but I have had one problem in the last couple days that seems to be getting worse.
When I turn on the vehicle, the amber "Folding top" indicator lights and stays lit. The top is fully closed and the locking handle and button are fully engaged. Occasionally, it will roll down both windows roughly 1/2" (as happens when you raise/lower the top) and will refuse to close them all the way. If I turn off the ignition and turn it back on a few times I'm typically able to roll the windows all the way up. If I'm leaving the vehicle, turning the key in the lock for 5 seconds to auto-roll the windows will work.
This can be especially frustrating at times when I'm stuck driving with the windows rolled down in the rain
